Default Car won't start

Hi all.

Quick run down before I tell the problem we are having.

My brothers engine over heated and melted the rocker cover...

So we sourced a low miles engine and got a garage to do the engine swap.
It's a 2009 1.6 petrol.

The mechanic couldn't get the engine to fire up, then he managed to get it firing but would stall right away.

After loads of tests and a diagnostic and sensor changing its coming up with this..
Still got prob with car intake camshaft off set consistency fault and misfire on cylinder number 2.

Does anyone have any idea what to try next?

Thanks

The ecu is throwing a code up 3e11a9

Just spoke to the mechanic and he said the car is now running but it keeps throwing this code up after clearing it. The car starts to miss fire on number 2.
He's swapped coilpacks around and it still misfires on number 2.
Checked all plugs and wiring and all seems fine there.

Anyone got any suggestions please?

Sorry that's a typo error. It is a 1.4 engine that we have swapped it with.
